01: The Conspiracy in the Corpse
Brennan and the Jeffersonian team are desperately working to get Booth out of jail, clear his name and absolve him of crimes he did not commit. The remains of a man who has been dead for sixteen years could be the point of origin in the entire government conspiracy that ultimately put Booth in jail. Meanwhile, Booth is faced with a challenge from a new and politically ambitious FBI agent. As he awaits trial, Booth also realizes that many of the convicts with whom he is locked up are criminals he put in there, and Daisy and Sweets have a surprise for the rest of the Jeffersonian team.
Forensic anthropologist Dr. Temperance Brennan teams up with FBI agent Booth to investigate the famous unsolved murder of a young female Senate intern. Their inquiry leads them to suspect three men: the Senator the intern was having an affair with, the intern’s boyfriend and a man who was stalking the intern.
01: The Loyalty in the Lie
Six months after starting a new life with her family, Brennan becomes interested in a case to which she has personal ties; an FBI investigation begins when Booth goes missing.

In the Season 12 premiere, the team searches for Brennan, who was kidnapped by former intern Zack Addy.
02: A Boy in a Tree
Dr. Brennan and FBI agent Booth investigate the mysterious hanging death of a student at an elite prep school. All signs point to suicide, but their investigation leads them to two students who might be to blame.
02: The Lance to the Heart
To find out who framed Booth for murder, the Jeffersonian team, with the help of Special Agent James Aubrey, continues to investigate who is behind a conspiracy within the Federal Government that dates all the way back to J. Edgar Hoover. Then, when foreign DNA is found in a previous victim linked to the scandal, the team is able to narrow down the number of suspects, leading them closer to cracking the case.
02: The Brother in the Basement
Booth's location and condition becomes more mysterious when it's discovered that FBI Agent Miller has been hiding vital information; Arastoo makes a significant decision.
02: The Brain in the Bot
A body is identified as a man who helped manufacture artificial-intelligence bots, and the team wonders if his own creation had something to do with his death. Meanwhile, Brennan plans her own surprise for everyone on her 40th birthday.
03: The Man in the SUV
Brennan and Booth investigate a case concerning a Middle Eastern diplomat accused of a suicide bombing. Further investigation leads them to suspect that the alleged terrorist was actually murdered and framed for the deadly incident.
03: The Purging in the Pundit
With the help of "squintern" Rodolfo Fuentes, the Jeffersonian team investigates the murder of a controversial conservative radio host whose remains were found in a storm drain. When the team discovers some of his extracurricular activities, they come across shocking evidence that narrows down the suspects. Meanwhile, Special Agent James Aubrey is desperate to gain Booth's trust, and Brennan is worried about Booth's psychological well-being after recent events.
03: The Donor in the Drink
When Brennan officially returns to work at the Jeffersonian and Booth resumes his position at the FBI, remains are found at a fish farm; Hodgins encourages Angela to exhibit her photography work; Cam faces a difficult decision.
03: The New Tricks in the Old Dogs
Drama at a retirement home ensues when an elderly man's body is found in an acid dump site, and conversation at the lab turns to discussions of marriage and children.
04: The Man on Death Row
Brennan and Booth investigate the case of a man on death row who some believe to be innocent. They manage to dig up new evidence, including two additional murders, which force them to question the wisdom of the stay of execution they have helped grant.
04: The Geek in the Guck
The Jeffersonian team, with the help of Special Agent James Aubrey, investigate the murder of a video game designer whose remains were found washed up in a river. When the team uncovers more about the fortune the victim had acquired throughout his career, everyone who was close to him becomes a suspect. However, the investigation takes a turn when they discover that the victim was playing his own games on people. Meanwhile, "squintern" Jessica Warren enlightens the team about the educational cooperative with which she has been involved, and Brennan and Booth discuss Christine's future.
04: The Carpals in the Coy-Wolves
Brennan enlists the help of a fellow forensic anthropologist in the investigation into the death of a real estate agent whose remains appear to have been destroyed by coyote-wolf hybrids.
04: The Price for the Past
Aubrey's dad resurfaces and immediately presents a moral dilemma for him. Meanwhile, the murder of someone from Booth and Brennan's past is investigated.
05: The Man in the Bear
After a human hand is found inside a black bear in Washington State, Brennan travels to a small town in Washington State with Agent Booth to investigate the case which leads them to a murderous cannibal.
05: The Corpse at the Convention
The Jeffersonian team attends a forensic science convention with Brennan delivering the keynote speech, only to discover the remains of a body in a stairwell at the convention. With numerous convention attendees offering help and their products, evidence points to Dr. Hodgins as a suspect and the team has to find a way to prove his innocence. Meanwhile, Brennan runs into her publishing rival, Tess Brown, and "squintern" Wendell Bray has news about his cancer diagnosis and returns to work with the Jeffersonian team.
05: The Resurrection in the Remains
While investigating a case involving a headless corpse, Brennan and Booth encounter Ichabod Crane and Abbie Mills searching for answers of their own; Brennan and Booth come up with Halloween pranks.
05: The Tutor in the Tussle
The murder of a tutor of well-to-do students turns up a long list of possible suspects, including unhappy parents and a roommate with a criminal history. Meanwhile, Brennan thinks she'd be a better voice for her audio book than the one chosen for her.
06: A Boy in a Bush
Brennan and Booth work together to find out who sexually assaulted and murdered a young boy found in a field.
06: The Lost Love in the Foreign Land
The Jeffersonian team investigates the murder of an immigrant maid whose remains were found on the side of the road. The victim’s wealthy former employer, Sandra Zins, is a key suspect in the case, but when the team discovers that the victim might have been brought into the country illegally, they realize the case is much bigger than it seemed. Amidst talks of marriage between Cam and “squintern” Arastoo, tensions rise between Brennan and Cam as Arastoo prepares his dissertation for Brennan’s approval.
06: The Senator in the Street Sweeper
Two sanitation workers find a U.S. senator's corpse in a street sweeper; Aubrey looks into Jessica's past.
06: The Flaw in the Saw
A dismembered body of a well-known golfer who became a lumberjack takes the team to the Lumber Sports Regional Championships, where they learn about an affair with a married rival that could have led to her murder. Meanwhile, Hodgins looks for evidence that could prove Zack's innocence.
07: The Man in the Wall
Booth and Brennan search for answers after the mummified body of a hip-hop DJ is unearthed behind the wall of a nightclub.
07: The Money Maker On the Merry-Go-Round
After severely damaged human remains are discovered under a merry-go-round, the Jeffersonian team begins a complicated investigation of a billion dollar hedge fund company. When the victim's boss becomes a prime suspect in the investigation, the case takes a major turn as the team uncovers incriminating evidence against the victim. Meanwhile, the investigation becomes increasingly difficult as Aubrey feels an emotional connection to the case, and Booth and Brennan are at odds when Christine curses for the first time.
07: The Promise in the Palace
An escape artist's corpse is found in the woods; Booth and Brennan try to decide if the tooth fairy should visit Christine; Angela works on her photography with Sebastian Kohl.
07: The Grief and the Girl
Grief over a recent loss creates a rift between Booth and Brennan, who is also surprised by a visit from an ex-boyfriend.
08: The Girl in the Fridge
Brennan is pitted against an old boyfriend after she’s called to testify in a case involving a woman whose badly decomposed corpse was discovered in a refrigerator.
08: The Puzzler in the Pit
After a famous crossword puzzle master is found in an urban fracking site, the Jeffersonian team investigates the puzzle champ's fellow players in order to track down the killer. After discovering that the victim was suffering from a mental illness when he died, the team realizes the case is much more complicated than it seemed. Meanwhile, a very pregnant Daisy seeks comfort from her doula, Valentina, and the newest member of the Jeffersonian family arrives.
08: High Treason in the Holiday Season
A political journalist is found dead after writing an article exposing corruption at the NSA, and Hodgins becomes paranoid when he's convinced their investigation is being closely monitored. Meanwhile, the team gathers for Thanksgiving.
08: The Scare in the Score
Booth delves into his past when dead bodies start turning up around Washington, D.C., that are linked to his old Army unit. Meanwhile, Brennan worries about her father but wonders if she can trust him after he doesn't tell her about a medical procedure.
09: The Man in the Fallout Shelter
Brennan, Booth and the others are quarantined in the lab on Christmas after the body of unidentified man is discovered in a bomb shelter.
09: The Mutilation of the Master Manipulator
When the Jeffersonian team investigates the remains of a college psychology professor, the victim's controversial social experiments on his grad students garners a list of highly motivated suspects. Meanwhile, Booth is sidelined with online traffic school, causing Brennan to team up with Aubrey, and Wendell struggles with his feelings towards a chemotherapy treatment nurse.
09: The Cowboy in the Contest
Booth and Brennan go under cover at an Old West-style shooting competition; Angela and Hodgins talk about the future; Cam and Sebastian grow closer.

A hay-baler accident that claims a young man's life sends Booth, Brennan and Aubrey undercover in the cutthroat world of demolition derbies. Meanwhile, Dr. Gordon Wyatt show up to help Hodgins and Cam chart a new course in the Gormogon investigation.

Brennan and Booth search for a missing eight-year-old boy whose mother was murdered and whose father is about to testify against a U.S. company that manufactured faulty body armor for use in the war in Iraq.

Bones pays homage to Alfred Hitchcock in an episode that re-imagines the Jeffersonian and FBI teams in 1950s Hollywood. Brennan plays an LAPD detective who's battling sexism on the force, and Booth is a notorious jewel thief who is far more than he seems to be. When Booth is framed for the murder of a rich socialite, he and Brennan team up to clear his name and find the true identity of the murderer.
10: The Doom in the Boom
The team investigates a police officer's murder; the team decides what is important to their futures.
10: The Radioactive Panthers in the Party
The battered and burning body of an up-and-coming filmmaker lands on a moving car, opening an investigation of unusual locations and characters linked to his movie. Meanwhile, Brennan gets advice from Dr. Mayer on work and romance; and Booth makes way for Aubrey to take the lead on the current case.
11: The Woman at the Airport
Brennan and Booth travel to Los Angeles to investigate the murder of a call girl who had a great deal of plastic surgery on her face; Goodman and Hodgins clash while trying to authenticate the remains of a specimen from the Iron Age.

The Jeffersonian team, with the help of Angela's psychic friend, Avalon Harmonia, is drawn into the twisted world of fortune tellers when the body of a local psychic is found decomposing in the trunk of a tree. However, when the team learns more about the victim's personal life, those closest to her become suspects. Meanwhile, Booth and Brennan debate the pros and cons of Christine's new imaginary friend and the team remembers Sweets on his birthday.
11: The Death in the Defense
Hodgins navigates life in a wheelchair; when a public defender is murdered, several of her previous clients had motives to kill her.

News of Kovac's escape sends Booth scurrying to protect himself and those closest to him from the killer's most dangerous plan to date. Meanwhile, Brennan testifies on Zach's behalf at his trial; and Aubrey and Jessica come to terms about their future together.

With some help from a homeless man, the investigators search an abandoned tunnel system beneath Washington, D.C., hoping to solve the murder of a documentary filmmaker.
12: The Teacher in the Books
When an affluent school teacher is found dead in an abandoned bookstore, the teachers and students at her school become suspects in the case. Meanwhile, Brennan’s publisher encourages her to join Twitter to help grow her fan base, and “squintern” Jessica Warren teaches Brennan some tricks to master the Twitter-verse, skills Brennan enthusiastically puts to use.
12: The Murder in the Meninist
The team investigates the death of a men's rights organization founder who may have been the victim of domestic abuse; Brennan loses her temper during an interrogation; Angela and the team struggle with Hodgins' bitterness.
12: The End in the End
In the series finale, Kovac is still on the loose as the team look for evidence to track him down, but they'll have to do it without Brennan after she experiences a setback, and their task isn't made any easier when it appears he's got outside help and a hideout. Series star David Boreanaz directs.
13: The Superhero in the Alley
Booth and Brennan search for answers after a comic book fan who dressed up as a superhero is found dead.
13: The Baker in the Bits
When the body of an ex-con is found in pieces, the Jeffersonian team investigates a local bakery known for employing former felons. But they soon learn that the victim was involved in a robbery gone bad, and start targeting suspects from the ex-con's past. Meanwhile, "squintern" Arastoo Vazirir must decide whether to return to Iran to visit his dying brother, which causes friction between him and Cam.
13: The Monster in the Closet
The team hunts for a serial killer who appears to have sinister interactions with the victims' bodies before dumping them; Booth and Aubrey consult a behavioral analyst to help find clues to the killer's identity.
14: The Woman in the Garden
Booth and Brennan link two decomposed bodies to a street gang operating out of an El Salvadorian neighborhood—and to a United States senator.
